Free museum for history buffs
The Thibaudier Residence is located within Yokosuka's Verny Park, and it's worth a visit for history buffs if for no other reason than it's free. It's an interesting recreation of what was Honshu's oldest Western-style house, and I think it's lovely from an architectural standpoint alone. If you do have a couple of hundred yen on you, you can opt to watch a 3D movie about the Yokosuka shipyard area.

Informative Yokosuka museum
This house built for French maritime engineer Thibaudier in 1869 is one of the oldest western lodgings in the Kanto region but looks modern. The city decontructed and reassembled in 2003 to serve as a modern industrial heritage museum. It's bright and airy inside with digital displays, a room that imagines the living quarters of the engineer, and a theater. The staff are friendly and eager to inform visitors of the iron works, signficant figures, and technological innovations. The guides encourage visitors to choose freely from dozens of postcards with QR codes to the city's history website. And they're free.
