The public transportation system is a convenient way to travel in Japan. The most popular one is the Japan Railway. It is incomparable with the other public transportation system in western countries such as Amtrack in the USA. The Shinkansen is so fast and nice to travel. You can buy the ticket at the counter of the major railway stations even one hour before your travel time. If you do not mind you can buy a non-reserved seat and most of the time you will get a seat. Normally, it is 500 yen cheaper than a reserved seat. 

It is recommended to buy a lunch box or drink before traveling in the Shinkansen. Though you can find some inside of it however most of the time it is just sold out.

The best part of traveling by JR is the time maintaining. The Shinkansen and trains are so accurate in their timing that they will certainly reach your destination on time.
